We have a flight leaving at 6:30am in the morning and probably should be there for 4:30am. We are in Madrid for a few days beforehand. Should we:
1) book a hotel at the airport the night before
2) stay in Madrid and take the metro (when does it start running in the morning?)
3) stay in Madrid and take a taxi
4) just stay up all night

4!
I have no doubt that if you cultivate a relationship with a bar close to your hotel they will store your luggage and call you a taxi when the time comes
The 4's have it!

1 = sensible
2 = forget it
3 = doable if your hotel prebooks it
4 = Go for it!!!

I wouldn't recommend geting a hotel near the airport as you would have to move all your lugage the previous day and I don't think it will save you from getting some kind of transport to the airport the following morning (I don't think there is a hotel within walking distance from the airport). I will also mean not enjoying your last evening in Madrid. Instead I would go out have a last nice meal in the center and ask the recepcionist at your hotel to book a taxi for you.
Enjoy your trip!

Does the Madrid Subway shut down at night? What hours does it run?

Yes it does, more or less the opening time is 6am and closing time is between 1:30 and 2 am.
If you need detailed info click here (http://www.metromadrid.es/01_horariosL1.asp) for timetables per metro line

On the other hand, the last time that we flew out of Barajas at 5:30, we located a hotel that is mostly used by pilots, and it was quite inexpensive. They also provided some shuttle service to the airport. So, there are options, especially if you have to get there before the metro opens.

Of course if you find a hotel in the airport area with shuttle that is a good option, but in my expirience they are usually quite expensive. Can you remember the name of the one you stayed in?

We stayed in the:
HOTEL KRIS CAZADORA MADRID
Avda. de la Hispanidad, 12 (Industrial Park SENASA),
Madrid 28042
Spain
We booked through a travel agent, of all things, and ended up paying 45 euros a night.

I still like the sound of option 4....!

Going to stay in the city for the last night and arrange a taxi to the airport for the early morning. My wife didn't relish the idea of staying up all night (option 4) and frankly after three weeks I'm probably going to enjoy a few hours of sleep too before the flights back to Canada.
